Cn3D is a powerful tool:

You already know how to download and open Cn3D from Lab #1. Here is how to see which residues might be interacting between the alpha and beta hemoglobin subunits.

  • 3HHB in PDB - This is a Cn3D file, so you right-click it and store it on your desktop. Then open it with Cn3D (see first lab).
  • Style --> Edit Global Style --> remove helix objects and turn on side chains
  • Show/Hide -->Pick Structures --> highlight only 3HHB_A and 3HHB_B.
  • Select the amino terminal valine of the top (alpha) sequence and make sure it has turned yellow.
  • Show/Hide --> Select By Distance --> start with 4 Angstroms.
  • Carefully scan all four sequences to see which other sidechains might interact with the valine?
